I believe you can open several tabs with different servers in Filezilla? Can't remember, long time ago i used it. But if that's the case, try dragging the files you want to transfer to the tab of the target server and hold until it switches tab, then keep holding while dragging the file into the desired folder?

I'm not sure about this, but it's worth a try.
