I made some changes to the server and after I entered I saw that there is some entrances to buildings. Before there was a yellow arrows and go through it go into a building. How can I fix it?

You've probably added:

DisableInteriorEnterExits();

This disables all the ENEX's within the game (the yellow markers). Simply find and remove the statement to get the yellow markers back.
