Since I updated to the new security patch a lot of players seems to be unable to access the server

Well I guess it's because of this:

There's a new server variable called 'ackslimit' try to increase it to 1500 or 2000
/rcon ackslimit 2000 or ackslimit 2000 in server.cfg

Could it potentially kick people with poor network aswell? And will increasing the limit lower the defense?

Seems to be random, I don't use spray on my server, and minigun is rare
