I'm pretty sure you can. If I'm not mistaking, the interior of that bar in Dillimore is located below the building, which is under the SA map (if that's what you mean).

Yes, all the coordinates will need to be much lower (obviously) than the default city and they will need to be within the San Andreas default grid system (-100.1 or lower as a z value will result in a respawn on the map).

But i think there is problems with checkpoints.

Players and vehicles will automatically respawn above ground if you build too low. I'm not sure what the limit is. Probably slightly lower than the jetpack launch bay in the military base.
