You can run a server of both a Windows VPS and Linux VPS, The only way of converting them across would be to contact your host, However the plugins would be different from Windows to Linux.

AlwaysOnPc uses Linux, will there be any problems converting from Win to Linux? I'm talking about the server files. Eg: announcem.exe, samp_start.exe

You need to download the LINUX server files.
Then, you upload your gamemode(.amx) for the linux server gamemodes directory.
The plugins need to be .so and not .dll.

And you need to remember that there's a difference between settings.ini and Settings.ini in Linux. (Case sensitivity)
