There are many causes for this. It's hard telling what you are relaying to the player so often that they exceed the limit.
Temporarily (NOT RECOMMENDED) you can add an "ackslimit" line to your server.cfg and set it's value higher.
Two causes I come across most frequently are removing too many buildings at once and streaming too many objects with streamer. These are not the only causes though.
