Compiled Pawn scripts are cross platform. The only thing you need to watch out for is capitalization; Windows is case insenstive which means MyFile.txt and myfile.txt are the same thing. Linux treats this as two different files.
Linux servers are generally less prone to problems and therefore more stable because there's less stuff running in the background. They are also cheaper because they use less resources and the OS is open source which means no licensing costs. Downside is that it takes some time to become familiar with, especially if you only have CLI access.
