I found a fix myself. Will leave this thread here if anyone else gets the problem.
Fixed it by renaming the GTA San Andreas folder to "GTA San Andreas X", then setting the compatibility of SAMP to a version that lets me launch it without immediately launching the game. Tools -> Settings, then point the GTA SA install location to the new GTA San Andreas X folder.
Somehow this removed the compatibility/admin settings of SAMP, but it works.
