Replace APF with CSF...its a much much better system and doesn't have the transient lag that accompanies an inefficient firewall system.

Also look for any cron jobs that may be a bit resource intensive (backup scripts, updater scripts, etc).

As archaic as this sounds...try and keep a manual record of when the lag happens and for how long. A pattern may emerge that leads to a solution
